STORY
Upon inspecting a suspicious-looking book, Hershel Layton, Luke Triton, Phoenix Wright, and Maya Fey all find themselves in Labyrinthia, a strange medieval-style city in a different world from their own that has recently been falling victim to a number of seemingly impossible occurrences. The town is controlled by sinister individual known only as the Storyteller. Professor Layton has to solve the mysteries of the strange world he has found himself in, while Phoenix Wright participates in "witch trials", which are similar to the court trials in the Ace Attorney series, to prove the innocence of his client, a girl named Espella Cantabella, who is accused of witchcraft. Unlike the trials he is used to, however, many familiar procedures of the Ace Attorney games are thrown out, and Wright must contend with entire mobs of conferring witnesses.

The male driver handed his young female passenger a sheet of paper, telling her to "see this man" if anything were to happen to him. As they drove, a group of robed figures attacked the car with powerful blasts of fire. One of the figures flew around two statues and seemingly brought them to life. The statues jumped in front of the car, which was unable to stop in time. The car was knocked into a nearby tree and both of its occupants thrown clear. The driver urged the woman to go without him before passing out. The woman rushed away before the police and Inspector Chelmey arrived to survey the unusual scene. Chelmey was puzzled by what he saw, but mused that there may be one man who could figure out what had happened...

He told the boy about how people in the Middle Ages believed witches truly existed, which in turn lead to trials being held against them. At the same moment, a plane from Los Angeles was just coming into land in the sky over London. On board was Phoenix Wright, accompanied by his assistant Maya Fey. Wright had been invited to London courtesy of the Legal League of Attorneys as part of an exchange. He shared none of Fey's enthusiasm about arriving in London and explained that he would not be acting as an official attorney, much to her disappointment.

As they were talking, a "Ms. Darklaw" at the Owl Cote School for Young Women entered the lobby with Wright's client, a student named Espella. Darklaw explained that Espella would be pleading guilty, and handed Wright the case files. Espella said little, but as Darklaw left, Espella whispered, "I'm... not a witch."

The woman disappeared as well, and they decided to talk to the knights. The Knight Captain found them suspicious and gave them a puzzle to figure out whether they were from the town.
Chapter 2: The Fire Witch
It is the first witch trial in the game, and features Phoenix Wright defending Espella Cantabella after she is accused of using fire magic to murder two muggers that confronted her. The chapter introduces many of the features unique to witch trials in Labyrinthia, including cross-examining multiple witnesses at the same time.
Phoenix Wright and Maya Fey were taken to a waiting hall, still confused. Espella Cantabella met them there, explaining that she was being put on trial for murder. She had had some kind of memory of Wright acting on her behalf as a defender, so she had requested that he defend her. Wright agreed to defend her, but as they were called into the Witches' Court, he was horrified as the stakes were made abundantly clear. A girl in a cage was pronounced guilty of being a witch, then immediately cast into the Chamber of Fire.

Despite being cleared of killing two muggers, Espella Cantabella remains imprisoned on suspicion of being the Great Witch Bezella. Hershel Layton, Phoenix Wright, Luke Triton, and Maya Fey must set out to learn more about this legendary witch in order to clear Cantabella's name.

Espella Cantabella was allowed out of Deathknell Dungeon and could move anywhere within the courthouse. She asked to be by Wright's side, wanting to help the people who had saved her.

A devastated Phoenix Wright caught up with Luke Triton and Espella Cantabella, and the three escaped to the road to the court. Cantabella blamed herself for Maya Fey's death, but Triton and Wright assured her otherwise. While they were wondering where to head next, Zacharias Barnham encountered them. He apologized to Wright for Fey's death, and Wright lashed out at him, asking him if what had happened a short while ago was "justice". As nearby people heard the commotion, Barnham told them to hurry to the marketplace on the other side of the forest, where they would find Rouge's tavern.
Chapter 6: Secrets of the Underground Ruins
As they were following the trail of the Great Witch, Hershel Layton and Maya Fey came across a boat and a waterway. At the end of the waterway were some ancient underground ruins. A stone walkway branched into two paths, each leading to a doorway, though one of them was sealed shut. They went through the other doorway to a small room, where they heard the voice of the Great Witch.

Luke Triton, Hershel Layton, Phoenix Wright and Maya Fey made it to North Parade Avenue, which was deserted. Evidently, the parade had already occurred, and Triton found a piece of paper detailing the end of the Story. It described the Storyteller meeting his end at the hands of the Great Witch Bezella, who would be tried and cast into the flames, freeing Labyrinthia from both the witches and the Story. Knowing that the parade would have finished at the town square, they headed there to find that all of the townspeople had gathered there, including Cecil and Petal. Tuggit told them that the parade had been different this time, as Zacharias Barnham had appeared agitated and Darklaw had not even shown up.
The Storyteller then emerged from his carriage and told everyone to prepare for the climax. Just as he had foretold, the Great Witch appeared from inside the bell tower and used the spell Granwyrm to summon a dragon made of fire. Everyone ran to safety while the dragon approached the Storyteller and consumed him and the carriage. Barnham quickly gave the order for the knights to apprehend the Great Witch, who fell to the floor. Layton and the others hurried inside the tower, and found the knights surrounding Espella Cantabella, who was in a trance-like state and unresponsive. Fey tried to resist the arrest, aided by Patty Eclaire, who threw flour on the knights, but Layton and Wright told them that it would be better to let the arrest happen and plan their next move.

Phoenix Wright, Maya Fey and Espella Cantabella were inside a tent being used as a makeshift waiting hall for the Special Court. Fey had gone to the Inquisitors' Hall and taken Zacharias Barnham's helmet so as not to be recognized. She peeked outside and saw the crowds watching the trial. Wright glanced at Cantabella, who remained completely silent, before going outside with Fey for the trial. The trial began with High Inquisitor Darklaw giving a speech about the implications of what was to transpire. She said that the accused would admit to the crime herself, and had her come out of the cage to confess.

Court resumed with the most unexpected of witnesses: Kira, the witch who had been sent to the flames three nights earlier. She testified that she had come to kill the Storyteller. She had no recollection of her life in Labyrinthia, and could no longer use magic. To fulfill her task, she had waited in the bell tower for her chance. Phoenix Wright asked her how she could have gotten past the Vigilantes, knowing that she could not have used Dimere. She replied that she had used a "robe of invisibility", and Wright realized that she was talking about the flour-covered robe that he had found. When cleaned, only the Shades could see it.
Wright eventually called Inquisitor Darklaw to the witness stand. However, the trial could not continue without someone else at the inquisitor's bench. Just then, Hershel Layton arrived and claimed that he could prove conclusively that Espella Cantabella was the Great Witch Bezella.

Although the victim in the case at hand was alive, the charge remained that Cantabella was the Great Witch Bezella, responsible for the Legendary Fire. Layton then had him testify on the truth behind Labyrinthia and the Story in order to provide the necessary background information for the witch trial going forward.

While this is the second time Hershel Layton had a game on the 3DS, it was Ace Attorney's first time, even though it wouldn't come out until after Dual Destinies in the west because originally there weren't any plans to localize this game.
